May I propose a simple test. Get out matlab. Do a 2^20th fft. In the bin corresponding to 500Hz, your choice of sampling frequencies, put a '1'. In the bins corresponding to 996 and 1004, put a .25. Conjugate appropriately. Do IFFT. Set energy of the time domain signal to something sensible. Listen to it. Now, instead of putting in .25 for the 1004Hz tone, put in -.25 Repeat, using the same gain so as to avoid intensity differences. Listen to that. Were I allowed to release code, I would include the matlab code to make your life easier. It's not exactly rocket sicence. To me, at least, they are different sounds.
